My throttle shows full travel on my Porsche wheel setup software.
In rFactor I'm only getting 80-85%.
Any Ideas?

If you are getting a good signal in the Fanatec wheel properties program, the pedals should be ok.
My suggestion would be to try and re-map the pedals in game. Just click on the assign throttle and select something else like an unused key on your keyboard, then click it again and push your throttle. This will recalibrate it in the game.
Another thing to try is to go over to the tab which has percentages for the axis travels and make sure you set the throttle axis is at 100%. I can't remember what the name of the tab it is, but you will know it when you see it. The default is 50% for each axis.

I've recently needed to remap my throttle in HistorX since the first ~15% of travel was not being picked up. This is on CSR-E pedals but you may be experiencing a similar problem.
